Hi, some of the questions in your message have been asked and answered before, so instead of re-inventing the wheel, let me just post some reprint FAQ's of previous discussions concerning "some" of the frequently asked questions later, and comment directly on a few of your questions now:

Sorry, glass "light" WINDows, that let in light and exclude WIND, are apparently a recent invention. Ancient WINDows had bars, or lattice/network/screen to let light and ventilation in and keep birds and/or other unwanted visitors out.

A cubit-high lattice-work between the upper wall and roof covering does not seem "small" to me. The perimeter of an ark 300 cubits long and 50 cubits wide would be 700 cubits, so a cubit-high "light" all the way around would be more than 1000 square feet, minus however much space the lattice/network/screen and pillars/supports took up. Air in a one mile per hour, barely noticeably breeze, is equivalent to movement at 88 feet per minute. Figuring the opening on one side as only about 400 square feet, Wow! 35,200 cubic feet per minute! Is that a lot of air, or what? (Kinda takes yer breath away! :)

Creatures dwelling UNDER "the face of the waters" would obviously not be on or above the face of the earth, the dry land:

"All in whose nostrils was the breath of life, of all that was in the dry land, died." (Gen.7:22)

The fowl, cattle, beasts, creeping things and mankind that was in the land died. Certainly, the violence of the flood could have killed some sea creatures caught in the turbulence and buried in sediment, but sufficient numbers of water creatures could easily survive. (No need to be in the ark.)
